You know that "desert island" game where you pick the three books or movies or whatever you'd want on a desert island? Well, I thought it might be fun to do with Trek. So here's what I propose: you may choose up to 5 episodes from each live-action Trek series, 3 movies and 3 episodes of TAS. Two-parters count as one episode. If it's multi-part with different titles you may count them as one if the first ends with "to be continued". Otherwise, ongoing story arcs count as one episode.
here are my picks. These aren't limited to the "best" episodes, or even to favorites, but to ones I like enough to warrant repeat viewings. A number of great ones were shortlisted before the ultimate choices were made.
The Original Series
Space Seed -- gotta have some Khan
Amok Time -- and some Vulcan
I, Mudd -- because it's so much fun
Journey to Babel -- it's fun and it's dramatic
The Tholian Web -- one of the better ones from the third season
City on the Edge is classic, but it's not one I feel like watching repeatedly.
The Animated Series
The Slaver Weapon -- I like the Kzinti
The infinite Vulcan
The Practical Joker -- I find it amusing, and it's the first "holodeck gone awry" episode
Yesteryear is good, but I find the time travel confused in it. I feel like the story suffered from being crammed into a half hour.
The Next Generation
Q Who -- I chose this for my Borg episode over BOBW
Deja Q -- so much fun
The Wounded -- if only for O'Brien singing The Minstrel Boy
Disaster -- a little bit of everything
Frame of Mind -- I will always love this episode
Deep Space Nine
The Quickening -- my favorite Bashir episode
Trials and Tribble-ations -- I chose this both for its quality and because it saved me from having to pick Tribbles for TOS
Statistical Probabilities -- I like this one a lot
Waltz -- because you have to.
Field of Fire -- best Ezri episode
It was a tough decision whether to pick any Dominion arc episodes or to stick with stand-alones. The decision of which to pick was too hard. Also, it was very hard for me to cut "The Reckoning", which I have always liked.
Voyager
Elogium -- Kes all sweaty and sexy; the only time you can call a 2-year-old sexy
Death Wish -- a solid Q story that's not bogged down in humor
The Raven -- the first great Seven of Nine episode
Year of Hell -- a really good 2-parter
Muse -- because I'm a theater nerd.
I almost went with "Someone to Watch Over Me"
Enterprise
Singularity -- because people acting out of character is funny
North Star -- my favorite ENT episode
Stratagem -- I like Degra, and this was the start of the Xindi arc getting really good midseason
Azati Prime/Damage -- I can't recall if this was an official 2-parter, but if not then just Azati Prime. These episodes are ultimately better than the finale of the Xindi arc
In a Mirror Darkly -- one of the best ENT episodes, at least part 1 is.
This was a tricky series to pick from. Some early episodes nearly made it in. Sorry "Cogenitor". And I almost went with the Augments trilogy, but ultimately thought two double-eps was enough.
Movies
The Search For Spock
The Voyage Home -- for the fun
First Contact -- because it's the best TNG movie
I decided to stick with Khan in "Space Seed", and TSFS has enough lingering from TWOK to keep it's memory alive on a desert island.
